Validation of macromolecular crystal structures

X-ray crystallography is the main technique of macromolecular structure determination. Typical problems of protein crystallography diffraction data measured at limited resolution and inaccurate phase informacion adversely affect the quality of electron density maps and consequently the quality of the final model. Currently, there are many methods of protein quality validation. These can be subdivided into two main groups The first group assesses the model quality by evaluating the agreement of the model with the diffraction data. The second group of structure validation methods is based on comparison of the macromolecular model geometrical parameters with standards values derived from the crystal structures of small molecules or high-resolution macromolecular structures. This work is focused on introduction to widely used macromolecular structure-validation software. The main global quality criteria and reliable indicators for detecting local errors are summarized. Rentgenová krystalografie je hlavní technikou získání detailní informace o atomové struktuře makromolekul. Typické problémy makromolekulární krystalografie: difrakční data získaná na omezeném rozlišení a nepřesná fázová informace, nevyhnutelně ovlivňují kvalitu map elektronových hustot a následně se odrazí i v kvalitě konečného modelu.Dnes existuje mnoho metod pro ověření kvality modelu, které lze rozdělit do dvou základních skupin. První skupina hodnotí kvalitu modelu podle jeho shody s experimentálními daty. Druhá skupina ověřovacích metod hodnotí geometrické parametry modelu srovnáním se standardními hodnotami odvozenými z krystalových struktur malých molekul nebo struktur makromolekul určených na vysokém rozlišení. Tato práce je věnována představení běžně používaných počítačových programů využívajících obou výše zmíněných metod hodnocení kvality a ověřování struktur makromolekul. Jsou zde shrnuty ukazatele a měřítka kvality užívaná při hodnocení krystalových struktur makromolekul. Processing of Diffraction Data Obtained by Oscillation Method on Crystals of Biological Macromolecules

The components of monochromatic diffractometer suitable for data collection on crystals of biological macromolecules are described, as well as basics of rotation method. The optimal strategy for collecting X-ray diffraction data from macromolecular crystals is discussed. The geometric factors influencing the completeness of data are arising from the symmetry of the reciprocal lattice and from the experimental setup; they affect quantitatively the completeness of the measured set of reflections. Příspěvek popisuje jednotlivé komponenty monochromatického difraktometru vhodného pro měření krystalů biologických makromolekul a také základní principy rotační metody. Optimální strategie pro měření difrakčních dat na krystalech makromolekul je diskutována. Geometrické faktory ovlivňující kompletnost dat jsou symetrie reciproké mřížky a geometrické uspořádání jednotlivých komponent monochromatického difraktometru, které ovlivňují kvantitativně kompletnost měřených dat. Crystals of biological macromolecules at near to room temperature are sensitive to X-rays and frequently suffer from radiation damage, especially when X-ray experiments are carried out on highly intense synchrotron beamlines. Performing such experiments at cryogenic temperatures greatly reduce, or eliminate radiation damage and thus produce higher quality diffraction data. Phytoremediation and biodegradation of PCB in soil

This is a part of the research work focused on study of possible mutual relationships of microorganisms and plants in PCBs metabolism. Polluted soil was obtained from a site which has been contaminated by PCBs for a long time. This soil was used for isolation of bacteria whixh potentially participate in biolodegradation of PCBs. The same contaminated soil was used for experiments under real conditions. Within six months three plant species were cultivated-tobaco (Nicotiana tabacum), black nighshade (Solanum nigrum) and alfalfa (Medicago sativa) - and decrease of PCBs was measured.
